Just limit twinsword to 1-2 per deck or/and forbid players to take Swordme and cards with Sanctuary Guard in their name in one deck o_O Like they do not let Conrou to be a SVG.
Other option is forbit playrs from using Swordme in their deck if they have 1 or more non Jewel Knight G3. There are many ways to cut SGD's power, without killing Jewel Knights.

Cherry:
Twin Sword isn't as much a problem. Restricting cards by name with specific deck rules is unnecessary when you can just force Swordmy to be played only in Jewel Knights. That way neither deck is killed, but even then, Swordmy still would need a nerf of some sort. If Sanctuary Guard can't use Swordmy because it's Jewel Knight Vanguard specific, then it loses the biggest player of its consistency game, which is good.
